Browse lots of various graphics there and save those you like to some folder; 3. Look at saved graphics ad try to imagine them in a level you wanna make; 4. Check the game by playing it via emulator if needed. Use emu that can turn layers off; 5. Select graphics for the level and prepare them (cut from screenshots to a bmp file); 6. Normalize palette of graphics from different games/levels; 7. Make some mock-ups; 8. Start making the level. Hope this will help. Games that are good for a Sonic Advance-like fangame are Megaman series (especially Megaman X), Castlevania series and many of the GBA games. It feel like the perfect blend of all sonic aesthetic, from a more platformer take like sonic 1 and sonic GG but even more fitting to sonic rush but tone down rightly. Makes me wonder if there's gonna be more original ones like what you have here or is it going to be just this one? Also, I noticed Sonic Adventure's level clear music used.
